Read command line config overrides in one place (#5181)

Nine call sites re-implemented the lookup of the --config option that
update_flags already performs. A variables_map overload of
config_overrides replaces them. The lmdb to rocksdb migration now honours
--config like every other command, the stale TODO on initialize goes
away since inactive_node already receives the overrides through the
flags, and the wallet drops an unused copy.
